Thank you to everyone who responded to my question. Through process of elimination I figured out that the problem was somewhere between the camera and the lens. I removed the lens (a Nikon AF-S 50 mm) put it on my D750 to see if I had the same problem, I did not it worked fine. I then put it back on the D500 took a few pics and it focused fine.
